Problem was the silly folders (_notes) that dreamweaver places in directories. I have since turned off this function and removed all the folders and everything works fine.
So if you get caught with that issue — the framework guys will say it is the template guys problem (custom extension). It turns out that a rogue unauthorized folder in certain subdirectories will now break certain automated functions.
