  Three separate issues:

  1: Equal gutter spacing around each image
  2: remove space under promo bar at top of page
  3: ability to position products in a custom order

  1) Be sure you upload large enough images to scale to different proportions.

  You can also test this, I’d recommend checking you are not uploading small images anything less than 940×940 would be too small for this layout type:

  .woocommerce ul.products.multi-masonry-items.gutters li.product {
      padding-bottom: 20px!important;
      margin-bottom: 0;
  }
  .woocommerce ul.products li.product {
      padding: 0 10px;
  }

  2)

  .page-heading-hidden+.inner-page-wrap.woocommerce-shop-page {
         margin-top: 0px;
  }

  Yes, I see that the large images are slightly short.

  Can you remove the hard crop and use this plugin to rebuild your thumbnails: https://wordpress.org/plugins/regenerate-thumbnails/?

  Yes if it is necessary, shouldn’t it work without the customization and if not, what is causing this?
