After the last update a javascript error started showing up:
“Uncaught Error: Syntax error, unrecognized expression: [href=#undefined]”
and many parts of the website that were animated are not visible, but present (like if the fade-in animations do not fire).
The error is present on the dante demo website too, at the moment. (at http://dante.swiftideas.com/blog-timeline-full-width/blog-masonry-effect-five/ all the posts are invisible)

    Is there a suggested solution?

The installation I’m working on is updated to Dante version 3.3.1 (and shows the problem)
I’ve just downloaded the file you linked and it’s marked as version 3.3.1 in style.css, is that another version nonetheless?

p.s. maybe there was some caching going on, now it looks resolved with dante 3.3.1 and wp 4.5.2

That’s the latest one. It could be cache, purge any cache plugin and clear the browser cache.
Can you provide me your site url so I can check it also?

To chime in here, I am looking for a solution to the same problem. Masonry with Effect 1 activated has disappeared (is invisible) from my homepage at http://www.departful.com since I updated the theme on May 26th. Any help or guidance would be appreciated. I’ve tried disabling all plugins to check for conflicts but this didn’t address the issue.
