  All products, either simple products or products with variations are showing “OUT OF STOCK” ribbon, although most of them are on stock.
  How can I remove “out of stock” ribbon on product thumbnails and product page?

  That’s off, you can add this to your custom css however:

  .out-of-stock-badge {
    display:none;
  }

  But then when the product is really out of stock then it won’t say “Out of Stock”. How do you make it work properly?

  Tested here and it works fine, you must have not set up the stock management correctly
